this looks like quite a handy module, but all the configurations are a bit confusing. I am trying to understand how this integrates with OG Groups notify.

So, i have a User who is subscribed to 2 groups and has e-mails enabled in both groups

Under user interface i have enabled subscription types: group
Under content subscriptions/ allowed content types and group + content types - group is checked

Organic Groups Configuration: group email notifications is set to: New registrants are subscribed to group email notifications by default. A user may choose to disable this from her profile page.

I have the sending method set to Simple. However, when i go to my personal profile notification settings, it shows 0 subscriptions to groups.

It seems that in order to activate the group subscription, i must go to a posting in the group and click the link at the bottom of the page that says "Subscribe to posts in group". When i click on that link, i come to a page that says "confirm your subscription, so obviously the system knows that i have subscribe to the group post, but it doesn't recognize it in my profile until i "re-confirm." It would be much nicer if the user could subscribe to the group posts when he subscribes to the group.

Perhaps i am missing something here? There are a lot of settings to coordinate.

Also, i would like to have all group subscribers be subscribed to all content types within a group without having to select each of the content types within the group individually. Is this possible?

It is not intended to work with normal og subscriptions, but to be a replacement for it.

Currently the groups plug-in is a bit rough, but it is being improved by Zen, see http://drupal.org/node/254036

For now this plug-in is only intended for sites needing very basic group subscriptions, not automated, to be added manually by each user. This is a work in progress right now.

(If you need the current group autosubscribe feature better stay with the og module for now)
