I just want to move the vocab items from the navigation section on my right sidebar to the top of the page where my menu bar is. Is there a way to get the taxonomy items to show up where my primary links show up? Thanks in advance for any help here.

You can edit the menu items and move them wherever you want.
However currently the module is very bad at coping with those changes so you have to be willing to jump through some loops when you want to add new terms
