When updating from 1.5 to 1.6 (I remember, it was the same, updating from 1.4 to 1.5), the taxonomy, I use for my FAQ is disabled for the correspondig content type and therfore, no faq is displayed unless I activate the taxonomy again for content type "FAQ".

This is nothing to do with the faq module. It is because you disabled the module as part of the upgrade process and so the association with the vocabulary is lost - this is not done by the faq module. When the faq module is re-enabled, it has no way of knowing which vocab (if any!) the faq nodes should be associated with.
