For some reason I can't see changes made to yuimenu.css in the sites/modules/yuimenu folder. Am I making the changes to the right file?

Depends on what changes you want. I advise you to check your changes with firefox plus the firebug add-on . That really helps.

the menu uses css directly from yahooapis.com, what you need to do is find the property you would like to change (using firebug or whatever) and append it to your theme's css.
