Hello,
I am having serious problems with links disappearing from the Admin section. Its very strange. I logged out the other day and everything was fine. I log back in now and I have no links under 'Create content' and under 'Site building' I only have 'Blocks'. If I try and navigate directly to, for example, the themes page I get redirected to the Site Building page.
I am using Version 6.2.
Any help greatly appreciated.

try clearing all your cache tables in the DB and report back

Tried that but no luck. Logged out, emptied the 7 cache tables and logged back in.
I am using the Framework theme.
It is the third time this has happened, the last 2 times I added a 'Contact Form' module and that 'appeared' to cause some admin links under the Site Builder to disappear. Both times I removed the database and installed again. This time I stayed away from the contact form and everything seemed ok. I had been working on the site for 3 days with no problems. It had happened with the default theme previously so I dont think the theme is the problem.

Dunno if this would help but in the user table the 'data' field of the Admin login contains : a:1:{s:18:"admin_compact_mode";b:1;}

No luck so I wiped the database and started again...again! Im guessing something must have happened when trying to update a page.

Next time it happens: try switching to a basic theme such as Garland. This way you can rule out the theme you are using.
Edit: My apologies. Just read your post again. You tried that already.
Would you mind sharing with us which browser you are using?

Did anyone ever figure this out? I'm having the same problem. It seemed to start when I added the header image module. I can't access the themes or modules page even if I type in the uri directly. I would greatly appreciate some help.
I deleted my entire site,
I deleted my entire site, downloaded the new version of Drupal and carefully re-installed.
Next I ran the update on my database.
Now everything is back to normal.
you can clear the cache
you just clear the cache using any method in the link below and everything will be normal again.

run update.php and you will be saved
Same thing happen during installation of webform, actually it can happen during any module installation,
SOLUTION
after many trial and errors and GOD grace
just run http://yoursite/update.php
every thing will be all right
u can take a backup of ur database for safety before doing this.
