It looks like at some point since I was last actively maintaining the module, pathauto started being applied to project pages but existing project pages were not bulk updated (right?). I just edited and submitted the project page, and the alias was generated, so the links work now.

I believe the project module does it's own path aliasing magic, but yes it sometimes requires someone to edit the node and save it for the alias to be created.
