With the rewrite of taxonomy as fields, this issue has vanished from D7, but it is still alive in D6.

Unable to reproduce - please let me know if this still happens? Vocabularies on node-edit forms appear to be sorted "ORDER BY v.weight, v.name" - which looks correct. Changing the ordering of vocabularies on the taxonomy page seems to change v.weight correctly.
