Menu Per Role is not working consistently

I have a parent menu item, with 5 child menus. For each item I have a check in the box for the Admin role. However the parent, and 4 of the child menus still show up when the page is viewed by an anonymous user.
I am using the related modules:
nice_menus
menu subtree permissions. --> None of the roles are check for any of the menu items for this though.
Any ideas?

The three line patch to menu.inc? Yes.

In which case it must be being overridden by something, perhaps menu subtree which I don't know anything about. ;-(

This is a problem in v5.x that I do not support.
I reopened the other issue which is a 6.x issue.

Have you tried rebuilding the permissions? (admin/content/node-settings/rebuild)
