When you use path-auto as part of your SEO optimisation, new or old links to the traditional /node/x still work on the site but http://validator.w3.org/checklink suggests that these become broken links in the eyed of the Search Engines and damage your rating.
You have - it seems - to use the full address even of pages on your own site and the link would look like

Thanks for the info but i have global redirect in place and activated and the problem still arose

pathauto - side affects
Difficult to be more specific now that the errors are cleared.
It seems to me that the affected links were those in place befor pathauto was downloaded and mainly those 'in-line' within the text though some in primary links - thopugh this might have been the same effect.
