I tried to enable css aggregation and it breaks my theme. I loose background colors, font sizes and images. I have made sure that drupal creates the files and looked over them but I do not know what to look for. Any help on this is greatly appreciated.

Double check the order of you stylesheets, you might have something overwriting something else.
