I understand that the Block_Clone module makes way for the MultiBlock module. That is allright, but how do people migrate? Of course I can uninstall Block_Clone and install Multiblock instead, but what then happens to my old cloned blocks?

Unfortunately, I don't know anything about the Block_Clone module. You may want to ask that project's maintainer.
