The philosophy of FeedAPI and new_aggregator are very similar, the API of new_aggregator is simplified but allows in all important aspects for the same or more functionality.
FeedAPI will be fully supported through the Drupal 6 life cycle. If all goes well, our efforts here are going to be successful and there will be no FeedAPI for Drupal 7. Given the similar functionality, an upgrade from FeedAPI for D6 to aggregator for D7 will require data conversion but should cause no big headaches.
An important limitation will be that in the current form, new_aggregator will not support per feed overrides of feed content type settings.
