I'm defining secondary links and I went to go enable the block to appear in the footer and I noticed that they are there already. Should they be?

PS - I really like this theme :)

When adding Secondary links, they should appear immediately after you've assigned the menu which holds the links. The secondary links are not a block region. Hope this helps.
By design, closing.
