the extra code for settings.php does not work with Clean Urls

it does for me. :-) can you include the extra code you put in settings.php (excluding passwords) and confirm that you put it in the 'default' directory (or say where you did put it). Also, give the error that you get when you go to a clean url (is it the main site's page, an apache error, or a drupal error, etc.).

Also include the changes you made to your apache conf or .htaccess file. If you didn't make those changes, then read the documentation, and that's your problem.

If you want support then it's polite to start with a detailed request.
