Content only shows up if I publish to all affiliates

I'm trying to use this with two non-subdomain sites. aaa.example1.com and bbb.exaple2.com, both pointing to the same drupal install folder. When I create content to only show up in one site, it shows up under both domins in edit mode and doesn't show up at all for an anonymous user. The site titles though are working.
