I just upgraded two sites to the new 6.3, one site was 6.1, and the other was 6.2. Both were running one of the new 6.x themes ("Twilight"), but after the upgrade, only the distribution default themes show up at all -- no mention of the many new themes I've been trying out, all since 6.x first started. So where did they go, and how do I get them back? I love Twilight's dark backgrounds!

Is it possible that you are on a mac, copied the 6.3 version over your existing files? Unless you actually merge the folders, the directories will just be replaced. I've done that before by accident, and it sounds like what you are describing.
Check the directory that you placed your themes in, and see if they are still there. If not, you'll need to download them again.
A good way to avoid this in the future is to put all contributed modules and themes in the "sites/all/modules" and "sites/all/themes" directory, so they are separate from core, and when it's time to upgrade, take special care when upgrading that directory.
