When I upgraded to 6.4, a search box appeared in the left sidebar. I cannot get rid of it without disabling and uninstalling the search module. When I reinstall the search module, the search box appears without any modification of blocks or other settings.

I was able to duplicate this issue with a completely fresh installation of Drupal 6.4.

Additional note: the search box only appears for authenticated users.

Check the configuration page of your theme. You'll find another place to enable/disable a search box there.
