Issue Summary
When I add terms by this module, taxonomy menu shows the tree under Navigation menu with broken id (negative ids) and I connot modify the menu.

I'm experiencing a similar issue.
This might help you until it gets fixed. at least in understanding how to fix it.
When I use taxonomy manager and add a description, it also puts that data into the 'menu description' ...
Which i didn't notice for a while as I don't use them as menus.
But then i needed to add an image to the term (which taxman doesn't do) so i had to go back to the regular old way of editing the term.
I tried to save it and kept getting an error saying the description was too long, and finally realized that there was a collapsed section at the bottom for menus which showed the description inserted there.
To solve I simply deleted the description of the menu item, although I'm sure you could change it as well.
Of course it would be great if this didn't happen in the first place :)

I had the same issue, plus it created a huge lot of 301 redirects so I had to uninstall it.
