Permissions created by CiviCRM aren't automatically checked by the Admin Role module.

Hmm... Is it all permissions?
Also, try resubmitting the modules page. Ccrm has dynamic permissions unfortunately, so like the node types, they don't stay in sync automagically... Perhaps add a civicrm_post hook (if the settings pages fire one) to give perms there?
