Site was upgraded from D5.4 to D6.4. There were several user roles defined.

After the upgrade I created a new subforum, and it doesn't show up the /admin/user/taxonomy_access/edit/roleID. All other (while older taxonomy terms are there).

I'm using TAC 6.x-1.x-dev (2008-Aug-28)

Does the new term show up in the dropdown menu at the bottom of the table? You should be able to select it from that list and click the "Add" button to make it appear.

Indeed, I just missed the dropdown menu at the bottom. The term was there, and set permissions worked perfectly.
