I try to run an backup with 5.x 2.x-dev version. "Could not run backup because the source '' is missing." Do you advice against using the dev version? Can I downgrade to version 5.1?

I advice against using the 2.x dev in any sort of productive environment, but if you're willing to play with it and help me track down bugs I'd certainly appreciate that. To downgrade, simply disable the module, uninstall it (with the uninstall tab) and then install the 5.x-1.x module. If you used the 1.x module previously, your settings may be lost, but there aren't that many to recreate in that version.
As for the error you found. Did this happen after clicking backup on the 'Backup' tab? Did it happen the first time you tried it or did you have any successful backups before this. Did you edit any profiles under the profile tab? Did you check the 'save these settings' box?

message popped up on 1st usage, tried setting a new profile / download / manual directory .. all to no avail...
suspect permission issue.

ronan commentedThanks for the report, I'll run through the 5 -> 6 upgrade path and see if I can reproduce this. Did you have file perms issues with the 5.x version?

ronan commentedOk, I think I figured this out. It was a bug in the new functionality that allows backing up of other databases than the main one (sources). I forgot to put a default into the install which is why the module claimed the source was missing. I have fixed this.
Try reinstalling the newest dev and let me know if it fixes this. If you installed the previous dev and are still getting the same message, try going to the profiles tab, editing the 'Defaule Profile' and hitting save (you do not need to modify anything).
Let me know if this fixes things up and thanks to everyone who looked into this for me.
