Sometimes I would rather not link to the user profile. Maybe this should be added as a feature?
or
Could this be overridden with template.php? If so what is the function?

In Drupal 6, there are plenty of options for configuring how fields are displayed in Views. However, in Drupal 5, you only get the limited set of options that Views gives you for displaying a user name. The only way to change this in Drupal 5 is to theme the View. Turn on the "Views theming wizard" module and try to get a start from there.
This is not a feature request for Flag module, because it just has to do with the display of user names in Views.
