I was using pathauto to create some profile pages and wanted to hide them in the menu system so I disabled them inside the menu module. When I do this and update the profile pages again the pathauto module doesn't work and shows the node number. When I reenable the page and update the node pathauto takes over again.

Has anyone encountered this problem?

Not showing the alias instead of the node id would be a bug in Drupal not looking up the alias, which sounds rather plausible. Pathauto only generates the alias, all further use of the alias is done on the Drupal level. It would help if you could manually add the aliases to a Drupal 7 test install and try to replicate the behaviour there. If unsuccessful, then try doing it on Drupal 6. Bugs tend to get more attention the more recent a Drupal they're filed against.
