How can I fix the access denied issue for user/1?

What do you mean "access denied issue for user/1"?

You can't access the page user/1? You can't access anything when you are logged in as user 1? You can't login as user 1?

Also, what do you mean "access denied"? A drupal-themed "access denied" page? A server "access denied" page? What is its URL?

drupal themed.

can log in as admin
can admin all the website

except for the menus
for example,

can not add a primary link.
can not edit a pfimary link.
can not delete a primiry link.

Anything is greatly appreciated.

Try running update.php once. Even if there are no updates, that should rebuild the menus in Drupal 6.

Prior to the update I did an upload of drupal core.

so there was nothing to update, i did run it.

still no admin privileges to delete, add, edit menus.
