From my reading of the saga, a user, who didn't keep his contrib and core up to date ran into a module that was saving backups to the hd of the host. I believe they were MySQL backups using one or both of the backup type modules.

Ultimately not a fault of drupal core but of a site adminsitrator who evidentally doesn't put much thought into keeping his install up to date.
