To reproduce:
To to shipping quote settings, and "Add a new flat rate shipping method". Add two methods, say "standard shipping" and "expedited shipping". Then go to the node edit form. There are two text boxes for shipping price, as expected. But when the form is submitted:
Standard shipping gets set to zero, and expedited gets set to the price of standard.

Island Usurper commentedSo it does. This ended up being an error when porting to Drupal 6. A bit of rearranging fixed the problem. Happily, I found some other bugs in the flatrate module, so those are now fixed as well.
