I don't really see the value of having the "DB Setup" as a separate step from the node types' weight configuration.
Why not get rid of the DB Setup tab, and update the database automatically when the weight settings are submitted?
Since the DB Setup step is pretty much mandatory for the weights to work as expected, I'd rather have those steps fully automated.

I'm not crazy about this part either; I just haven't had time to work on this part.

Is this part of #320935: Only update nodes of appropriate types (+ multiple improvements)?

Hmmm, please see if I got it right. Committed to 6.x.
There is still some old code to be ripped out if it works like you envisioned.
