I've installed several modules without any problems, but just recently, after I add the unzipped folders to my modules folder (as I always do), the new module doesn't show up in the modules screen for installation.

I don't know what caused this. I even uninstalled and deleted a lot of the more recent modules to see if I could get a working drupal site again.

Weird thing is, it's only about 80% of the modules I install that don't get read-in. Flag Content is one as well as SEO_Checklist.

Has anyone ever seen this?

Why don't you just delete the flag_content directory and try again, and see if the issue goes away, if it does not, then this module is not to blame, and you should close this issue.
