Are you really using 6.x-1.x-dev? That IS unsupported - the current development branch for Drupal 6 is HEAD.

Saying that, that is also sort of unsupported til when we release the first beta.

I have the same problem. I updated to 6.10 when it came out and just now to 6.12 - the update.php runs fine-no errors...but when I check for updates it says 6.12 is available even though the same report shows my version at 6.12--what do I need to do to make it reflect reality?

Everything seems to work fine--just the update script thinks it is still out of date--I even cleared caches...

This issue was about the privatemsg module, not core drupal. Try opening an issue for drupal itself, or asking on the forums about core drupal.
