Both Primary & Secondary navigation renders in heard. From your website is looks like Primary or Secondary should be rendering below header (which is the way I would prefer).

Primary and Secondary links are in the header. The menu below the header a separate menu published to the suckerfish menu region. Read the handbook: http://demo.roopletheme.com/newsflash/handbook
