We have developed HTML which is very CSS driven. We dont want to use the HTML in Drupal instead we want to stick to our HTML and devlop it as it is. Can we build our own templates instead of using Drupal Theming/templating system?

The Theme Builder is licensed under GPLv3 http://www.gnu.org/licenses/gpl.html and the Theme Builder standard theme. But not your own templates. So, yes you can build our own templates.
