Start by visiting http://validator.w3.org/ and providing your sites URL. Clean up the errors and particularly any tags missing a closing tag. Without valid html it is otherwise hard to solve the problem.

I have resolved this issue, with lots of help from the community. I'll post a complete reply of what was happening and how it was resolved in the forum thread. Thanks Noah for all the help. Thanks Drupal family.
