when applying the module it divides the subitems of my vocabulary into 2 menus
- a part in the user menu
- another part in the menu i choose in the module on /admin/settings/taxonomy_navigation

It's certainly has to do with the path alias, if you are using any. Have you read the description on the product's page?

Can you tell me as an example the link of the one that appears on the menu you select and the one that appears on the navigation one? I believe the ones in the navigation ones should be childs or some parent of the menu you configured, is that right?

i already deactivated the module since we need i18 support for our menu

the url were different from each other. One was catalog/catalog/... another was catalog/....

I think that was probably the case, the module relies on the aliases to build prober menu tree-like hierarchies.
