You can use the Drupal recommended method, i.e. disable module, replace, re-enable.

Sorry, ignore above. Before you disable the module,

*** Use the checkbox in the edit forms for all treemenus you have built. Shut down 'display nodes' on all treemenus. ***

Can I repeat that,

*** Shut down all node dispalys before module replacement ***

Or delete the menu completely.

This is a radical change. If you don't shutdown the nodes, their links will be abandoned in the links table, and you'll need to use SQL, or reinstall and use the menu re-builder, to get rid of them.

Then and only then, can you do the disable, replace, re-enable routine.
