I have a bunch of videos imported using FeedAPI Mapper and Embedded Media Field which I wanted to present with Lightbox2. I had been using the SWFobject API plugin with emfield, since it seemed like the thing to do. Either way, the embedded videos worked perfectly fine.

When using the Lightbox2 module clicking on the thumbnail worked just fine, but the box that popped up claimed that I needed to install Flash. Disabling SWFobject under the emfield admin (admin/content/emfield) made it work just fine.

I'm pretty new to Drupal, but I can provide some help with debugging.

Lightbox2 only supports the SWFobject API module with emfield. The swfobject.js javascript file is not supported.
