I am using Taxonomy Menu now. Then I changed Taxonomy, let's say I removed one term and go back to Taxonomy Men. It still has the the menu term which i have already removed.

Is there any way to make them Synchronized?

hmmn.. Weird, try running cron.php http://yourwebsites.com/cron.php

if that doesn't work try flushing your browser and Drupal cache.
