CT Views Filters display terms from other vocabularies which render them absolutely unusable.
I've seen patches around (and applied) that suggested by Sutharsan at - http://drupal.org/node/325187 but none of these fix the extra vocabs popping up in the views filters.

I reckon I'm doing something wrong or what?

Cleanup of old issues. According to maintainer: "active development is only done for the 6.x branch! 5.x is not supported any more".
Open a new issue if problem still exist.
