The block is limited to a single page through block admin, which gave me option to customise a page with the block showing underneath. The google management side only includes a single site to crawl (stanford folding@home) so to test using SiteSearch domain (labelled as option Cross Project Site Search) enter a sensible term like "protein". This can updated manually on google by adding additional sites to crawl (options also include to upload or link special markup files and feeds instead which gives options to tweak the custom search to your own needs.)

To search within a specific site, from drupal, add a list of sites (they don't necessarily have to be the sites included in your CSE, though it make sense if there is some correlation between the sites on the Google cse and the sites listed in SitesSearch), these will be listed as additional options on the search form on the drop down box next to the input search term box.

So to summarise on drupal search form we have ...

Cross Project Site Search (CSE based search)
1st Site Search (listed SiteSearch on drupal)
2nd Site Search (listed SiteSearch on drupal)
nth Site Search (listed SiteSearch on drupal)

1st to nth sites listed on drupal don't necessarily needed to be include on google cse setup (though makes sense to do so)
CSE based search only searches sites include on google setup.

Only installed yesterday, so forgive me if I'm wrong on any of the above.
