Ok, it has something to do with my theme. I'm loading js at the bottom rather than the top, that's the only thing I can think of that might be a problem. Does this have any particular preference for jQuery version? I'm running the latest!

frjo commentedThe site map module make no use of jQuery/JavaScript.
On my Drupal 6 test site I have no problem displaying menus in the site map. Have you tried with another theme?
