It's quite normal that a node can be associated with more than one taxonomy.

I am wondering if I can have a section of taxonomies to select, when I modify email template. So when the subscription email is sent, users know which taxonomy this node belongs to.

I am sad to say that i am not actively developing for this module. If some one provides a working and tested patch then i would review and commit it, however i am not going to do feature development unless i get hit by a wave of inspiration or $. very sorry. felt i needed to tell this so you dont spend time waiting in vein.
