Change a theme in cvs PHP5 and right and left columns dissapear. And the welcome message when there are no users in the system appears again.

Did you check that there are still blocks enabled on the new theme?

I believe that this is a duplicate of http://drupal.org/node/29733, and possibly some others. I've experienced this problem also. I'm re-opening the other issue because this problem is definitely not fixed :)
