SWFTools http://drupal.org/project/swftools is a module that adds an additional input format to easily integrate flash content into your site. Flash is easily integrated via a custom tag <swf file="somefile.swf">.

The issue with TinyMCE is, since it is not a tag it recognizes, it strips it out when you attempt to save your content. So, my question is, is it possible to allow custom tags within TinyMCE?

This version of TinyMCE is not supported anymore. The issue is closed for this reason.
Please upgrade to a supported version and feel free to reopen the issue on the new version if applicable.
