when the javascript aggregator was not in core, I found several posts that indicated you could tell Drupal to excluded a list of files from aggregation, so Drupal would aggregate everything else except those files. Maybe that is not possible any more now that this is in core?

Go to Administer->Site configuration->Performance. Set Optimize JavaScript files = Disabled.
