How do i update drupal and modules when this is activated?

especially when i remove modules?

DO i need to reset permission after update, or before?

I'm not sure what you're asking. When you enable or disable module that affect node access, you may need to rebuild the node permissions. But enabling or disabling or updating modules should be no different with tac_lite installed as without it.
