I implemented a basic draft-done system with the action of publishing/unpublishing nodes. When a node is move from done to draft any group attachments it has get removed. Similarly when moving from draft to done, if you select a group for the node to appear in, this does not get saved. Seems to be a conflict between og and workflow so I tried it without workflow_access module enabled but the problem still arises.

Since this request is over 2 years old and you haven't re-upped it, I'm going to assume you found a solution with OG and have moved on. If not, please get updated to the latest versions of all modules and see if things have fixed themselves. If not, open a new ticket and I'll be glad to look at it.
