Guess the title says it all.

I installed the Wysiwyg API, then downloaded FCKeditor to the subdirectory. Works fine.

In order to handle pictures and file uploads I installed IMCE.

With the Drupal FCKeditor-module (which isnt used here), I was able to go to "Administer/Site Configuration/FCKeditor/advanced profile" and tell FCKeditor to use IMCE.

How do I do that with the new Wysiwyg-module?

Shoot... only a version 6 module. I'll have to see about getting them to version 6. Hopefully everything they need is now available in 6.
