I'm unable to use the feature where you can set the secondary link source as the primary links thus show the children of the primary link in the secondary link area. Any suggestions on how to fix this problem would be greatly appreciated.

Make sure that Secondary links is checked in the global theme settings and in Nitobe's theme settings:

admin/build/themes/settings
admin/build/themes/settings/nitobe
