It would be cool if you could annotate terms and nodes (via CCK Nodereference) in addition to users.

You should be able to define which vocabularies/content-types shall be allowed to annotate.

So you could re-use the vocabularies,
you can implement auto-complete,
enable free tagging (so users can annotate available terms or create new ones and annote them immediately)
etc.
