We want to offer a single registration to an event to our users, that also serves as a registration to our Drupal website. The idea is to have a single form like
- Name
- Email
- Affiliation and other optional fields
- Participant profile (dropdown menu to define the registration price: web-only, student, foundation member, business, other...)
Clicking OK would connect to a payment system to introduce the credit card details, etc. To be managed possibly with the eCommerce module.
We could create this form with the Webforms module, but we are wondering whether we could extend the Drupal registration page itself, so at the same time they are registering to the site without needing to fill two different forms. Choosing the "web-only" profile you would be registered without paying.
Does this system make sense? Are there better alternatives?

yes.
Yes it does make sense and the user system can be modified in such a way though through some hacking/patching of the core for SSL. If you need to hire a developer for such a project, contact me I have experience with such a system. There are other ways of doing this through the e-commerce system, but they do create addition steps.

Are your changes to the core public? This feature is for the GNOME annual conference, we are highly voluntary based organisation and we have hackers around. This is a way to say that we have currently a zero budget for the GUADEC website, where this one step registration process needs to be implemented.
In the meantime we have got the eCommerce module instaled and we will tune it to manage a more-than-one but functional step process. Do you know anybody who is using this module for a conference paid registration?
