Is there a module that would allow users to upload files to a specific folder on the server and link to them from within a page or story?

HAve you looked at the File Framework module to see if does what you need?

It's a bit overkill. My users will only need to upload .doc, .pdf and the ocassional image and then link to them from within articles.

You might want to look at the Inline module under File Management. As for uploading files to a specific folder, I'm not sure specifically on what you require, but looking at Pathauto and Tokens might be a place to start.
